I just added 3 pumps and a canister filter to my tank. There is definitely a huge increase in the water flow, but I'm wondering if it's too much? Should I only run my pumps a few hours a day to keep water clean?

You can run them during the day and turn them off at night. It is honestly up to you. If the fish are struggling, you will be best turning them off most of the time and running them occasionally.

Maybe you can use two pumps?
