Cleaning Algae ok for fish?

when i clean my tank and take the algae off the glass and stir up the sand the tank gets totally brown from all the algae. is this ok for the fish or what is a etter way to clean it, i hate the algae on the stones cause they get all brown , any chemicals i can add to keep the substrate clean?

Extra Note: The algae in the tank is all brown algae, easy to clean off the glass, a pain on the gravel though.

How long has the tank been up? What are your readings on your water? What kind of water are you using? RO or Tap?

It has never bothered my fish much. I've created some really nasty cloudy conditions (couldn't even see into the tank to determine if the fish were ok or not...) They always seem fine afterwards.

If it is really bad, drop a powerhead filter in there. Things clear up within an hour or so
