I have a new 100 gallon marine tank I just set up,
with ~6inch DSB I just put in along with 60 pounds of LR
I just put in as well.

I have 2 maxi-jet PH s running along with a protein
skimmer.

Currently, my tank looks like a giant dirt pond, and I
can barely even see the rock.

I know it will eventually settle, but should I turn off the
powerheads and protein skimmer, or just be patient
and let it settle with everything running? It's been running
~48hrs with very little improvement.

Thanks!

Leave everything on. It will settle on its own in time. It took mine a little over a week to get completely clear.

You could turn the skimmer off if you wanted. I doubt you have much in the way of dissolved organics in a newly setup tank.
