My skimmer has a drain thing in the collection cup and its really low so could I just clog it up or will this not work?

They normally come with plugs for the drain. This is so you don't have to take the cup off to empty the skimmer. A gallon jug at the end of a tube hold alot more than a skimmer's cup.

Don't know if you can see it but the water level is where it says to be and the bubbles are only above it and not going into the collection cup no foam head is being produced then when I went to clean something out the intake moved the water level went down and it looks like some crud is on the neck of the skimmer why didn't that get pushed up?

Let it run for a few hours or so to build up a head. If the bubbles still aren't going to the neck at that point, increase the air going in. For most skimmers, getting them dialed in right takes a little while to produce the skimmate consistency you want.

The water level at the sump where the return pump is, normally fluctuates. The preferred spot is where the level is constant. If the bubbles never reach the collecting cup, it would mean either your water level is too low or the mixture is not at its optimum. More air mixture (counter clockwise) is preferred for more bubbles.
