I figure it would be good the catch the gunk, that's what the black box & filter pads were doing prior. Do those sock need to be above water level, & should the skimmer be in the same side

Filter sock makes your tank looks cleaner because it removes the solid stuff floating around even before they are desolved. Skimmer removes the desolved solids or nutrients. It helps minimize unwanted algae and yes you can install it next to skimmer.
