Protien skimmer with filter floss

I just got a new protien skimmer and put this filter floss around it to reduce the micro bubbles during the break in process will this hurt the skimmer and yes i know the skimmer should be in the first chamber but the way the aqueon proflex's are set up you have to use it in the return.

Also were should you put the intial water level inside the skimmer mine is right below the neck?
