Will my system crash if I clean out my sock filters? Does bacteria live in the water or does it live on surfaces?

It lives in the sand, substrate, filter media and surfaces. The water column don't have much in the way of beneficial bacteria. Clean out the sock in your old SW and you should be fine.
I used to wash out my foam (from my filter) in FW and didn't have any issues.

As Scott said it resides on the surfaces. Water has little to none in it.
