So I bought this 50 gallon tank second hand, and then I went about my stocking ideas. My final eventual plan had me at 94% stocked with the 50 gallon and my filter

And then I found out that the tank is actually a 55 gallon. I figure I can add more fish since more gallons, I reenter the measurements, and I find that the stocking level with no more fish added to it jumped to 113%.

Is this a glitch or is this some "more is actually less" trickery?

I'm not sure what they base their stock level off, but if my math is right, a 50 gallon that's 36*18 inches has a larger surface area than a 55 that's 48*12, so they may be going off that?

Yep....and depending on the species it could change. Keep in aqua adviser is a good start but id do further research vs stocking off what it says by itself.
