When I set up my tank filter the company advice was to change the white cotton part every week, think the blue every month and the green every 2 month but would this not get rid of the bacteria? Should I just swish in old siphoned tank water? How often to actually replace. Thanks

Cotton wool I mostly replace every filter clean. The plastic foam I never replace - it just lasts for ages and doesn't need replacing. Plus could lose some bacteria as you mention depending on filter setup.

Edit - yes just swish in old tank water to clean.
 
Remember companies don't always provide best advice. Endgame for them is making more money, telling you to never change parts of the media is bad business advice.
