If the filter is established and mature, then I don't see anything wrong with it. Some people say to only change out half at a time, but I have done it several times and took out the entire substrate and did not notice any ammonia/nitrite spikes. But do not mess with the canister filter when doing it, meaning don't change out any media. It may cause spikes due to the loss of bacteria. While you're at it, you may want to remove the UGF. They are huge Nitrate producers and collect debris under the plates. But it's entirely up to you. The canister is enough filtration for you and is more efficient.
