I lost one of my two SAEs in my recent move :( . This leaves me with only one in a 55, so I'd like to get a few more (I originally had three). The remaining SAE is 3+ inches and all the SAEs at the LFS are little, about 1 inch. Has anyone mixed sizes of these guys? I don't want the little ones to get harassed by the big one....I was planning on getting two small ones.

As long as the smaller ones are healthy and not little toothpick-sized sticks, they should be fine. I think it is wise to put 2 or more in with the large guy so they can be buddies. The large SAE might get aggressive around feeding time, but typically they should get along just fine.

I have one large 3-inch SAE with 2 smaller (now 2-inch) SAEs.

i see no problems whatsoever. these are schooling fish. so, once the hierarchy is established, it should be no problem at all.
