90 long sump

Just bought a 90 long sump with the dimensions of 72x18x16 I am wondering what size refugium would work best for a 350g display and what thickness glass will be needed for the baffles

It can be as large as you want, as long as it you can get all your equipment in there.
When it comes to glass thickness, I would get whatever is standard at Lowes or Home Depot that they will cut to size for you.
