I have a bad outbreak of Diatoms on a piece of LR that is on the top of my pile of LR. If i took that and flipped it upside down would that kill the diatoms since it will not get any light.
 
It would make it so you cant see them. I dont think that will make them disapear. They will disapear on their own as you do some PWC`s to diminish their fuel source. You are not using tap are you?

Nope. Silicates (from tap water), Phospate (PO4), DOCs are all food for diatoms. Turning the rock over will not eliminate the problem, just make it unseen for a while. PWCs as Mike suggested are your best offense and defense.
