I will be using substrate that is not very condusive to make it LS and I was wondering if just having LR and hopefully my substrate will become some sort of LS be ok as a bio filter?

I just got a 40g tank and have about 2" of a mixture of sand/pebbles/crushed coral as my substrate. I plan on adding some more sand soon. If i add another 1" or 2" of Aragonite sand, will that help make it more suitable for LS?

Eventually your sand will become LS. You can seed it with some substrate from an established tank or let your LR do it. Either way...sand+water+bacteria=LS.
 
As stated above it will eventually seed. The problem might come up later is if it is enough to provide enough bio filtration for your tank. This may mean you need more sand/gravel to provide enough surface area for the needed bacteria to grow.
