Media Basket Question and upgrading LED in Bio Cube

I have the Coral Life Bio Cube and just purchased intank's media basket. My tank has only been running a week. It is OK to take out all the Bio Balls right away and insert the media basket? Can I also add my newly purchased protein skimmer nest to it?

Also, I see some places online that sell LED retro kits that fit directly in the stock hood. Does anyone have any experience with them? Any one in particular that's better?

Yeah Im very happy with it. I have the Hydor Slim Skim Nano in Chamber one. In Chamber 2, I have the media basket and fuge basket.
