Algae...three kinds?

As I try to finalize the cycling of my tank, I've noticed that I have patches of three different colors of algae growing on my substrate. Most of it is this brownish colored stuff. There's also patch of a very bright green, and then there are some patches of something that's almost black in color. What are they, are they harmful, and what can I do to get rid of them?

There is some of the brown and green on the Java ferns too.
 
There is also something in my filter media. I pulled it out and slid it back in the slot, and a cloud of fine brown stuff blew out into the water.

Is that algae, or is that my nitrifying bacteria?

Brown powdery stuff sounds like diatoms. Bright green algae sounds like Cyanobacteria and black could be black beard algae.
