How to get clear water?

Id do it the other way around as the new stuff will must likely get clogged quicker sucking up all the larger particles.
 
So make it so that the replaceable chemical/mechanical cartridges have the water fed into them first and then the water through the newly added filter floss?

Yes, so the chemical media will take away the larger particles. And the filter floss will take away the smallest particles cleaning your water.
 
The proper order IMO is as follows. From point of water entry, is mechanical ( coarse sponge ) next is bio media ( the more the better ) then chemical ( carbon, Purigen, Zeolite, etc ) then a final mechanical such as filter floss, to trap the smallest of whatever the other 3 missed. Then water out of filter.
 
Down the line it should clear up if you do that
