Ever see him scratch against gravel or a decoration? If he's scratching, it could be gill parasites.
If he's not scratching, try treating with melafix again and follow what it says on the bottle.

I finish my second week of meds and he is still like the first time I've seen his injury. should I just stick him back into the main tank?

At this point if there has been zero changes I don't see why not put him back in the main tank.
