I just finished building my DIY c02 with 2-2 liter bottles a bubble counter/gas separator and diffuser

I was just finishing the last bit of gluing when a thought crossed my mind,

Wouldn't it make more sense to use 1-4 liter bottle instead of 2-2liters?

That way you have fewer points where the system can fail and a bigger batch which will, maybe last longer?

I don't know- what do you guys think would be best?

The only reason two bottles are used to make sure oyu have a consistant flow of CO2 into your tank. One bottle, regardless of size, can fail, can slow down and not be noticed and many other things that can happen. Having a second bottle allows you to switch out bottles without interupting flow. If one bottle for some unknown reason fails, the other will still be producing.

Use the two 2-liter bottles. Stagger the times they get changed. If the mixture is lasting 4 weeks, then change one bottle every 2 weeks.
