flourite leaves water completely opaque

OK, I finally got my 35 gallon HEX setup. I wanted to try planted so I bought Flourite for a substrate. Problem is, even after rinsing it for around 10 minutes straight, the tank water is basically mud water. So will it settle, and if so, how long will it take, and should I run my filter (Fluval 204) while its settling or not?
 
I didn't have this problem with eco-complete and my plants seem to be loving it, already see new growth and rooting after 4 days, but it has only been 4 days so too early to tell long term. It clouded the water slightly at first but settled within an hour and it was never as brown as those pics.

That was a great idea with the seperator workfortheman.
 
Well, I tore everything down and started over and rinsed the flourite more. Now what I have is more of a grey/white haze in the water that seems more normal from my experience from filling up an aquarium the first time. I'll see if it clears up today while I'm at work.
