I realise normally you should just connect each individual bottle to the last one(with the water in it) but I forgot and chained them together. Will this effect anything?

Why is it brown?
I would also use a union instead if running the first into the second bottle.. also use check valves for easy refils.. check mine out..

Brown due to using yellow sugar.

Its what I had laying around and it serves the same purpose. Its essentially the same as regular sugar.

Your setup should be fine because any waste material going from one bottle to the other won't really affect anything, all the co2 gets filtered into the bubble counter anyways. But like brookster said, I would also add a couple check valves. Like between the tank and the bubble counter and between each bottle.

There is a check valve from the tank to the water bottle

It's nice when running 2 bottles to be able to change them on alternating weeks, try and keep levels as stable as possible. With your setup you'll lose all the gas if one cap is unscrewed..

Output seems to be pretty good.

Wow! That looks great! I run mine into a hob.. I've heard the diffusers clog up quickly from the yeast.. did you add lots if salt to the bubble counter?
