Here is a picture of what I am dealing with as far as algae goes. There are also bubbles coming up from the sand bed during the day when the lights are on. I take it, that would be due to the algae growing there too.

All of these problems have started after the new lighting was installed (duh!), but removing that would not be an option. I don't feed the damsels but 2 times a day and I try to keep the dose to a min. Is there any other way to remove nutrients that the algae are feeding off of? Refugium, perhaps?

You can feed those damsels every other day. Two times a day, even at the minimum, is a bit much. Especially if you are feeding flakes.

I had the same problem, when I upgraded my lights. I bumped them from 10 hours down to 8 hours.

I would try feeding less, and run your lights less.
