I've heard on multiple occasions that with a new aquarium, you're supposed to put everything together and let it sit there for a week or so with the filter running and the bubbles and whatnot
Why is this and for what reason?

What I would suggest you do is read the stickie on "fishless cycling". A properly prepared tank makes for happy fish when you're done cycling.
