To save time while adding water back to the tank, try using an air pump shelf or hang-on type specimen container. For the specimen container it would be a good idea to drill holes in it. Hang onto the inside of the tank and add water. Either should do a good job in breaking up the water flow so the plants and substrate are not disturbed.

Not sure why i did not think of this earlier...I used to have a sand substrate! Took forever to add water.
