Did you find your loach? I can't tell for sure but usually spots indicate ick, as I'm sure you've figured out by now. Was that it, or was it something different?

If the crayfish are still in the same tank, it is possible they ate the fish that disappeared. It wouldn't be hard for them to pick off sick fish, and of anything died in the tank I'm sure they cleaned up the body pretty fast. How are you treating them, and what for? The spots make me think ich but I've never seen ich look so yellow.
