You can leave the fry with the general fish population, provided you're able to feed the fish several small meals a day.

I have a 1,000 or more Fancy Guppies in my tanks and there are fry in the tanks all the time. The best thing to do is feed all the fish more often. My best guess is my fry survival rate is about 95 percent, because I feed small amounts more often.

I can't say for sure why the survival rate is this high, it's probably because well fed adults really aren't interested in the fry. The fry really aren't very nutricious anyway.
