If you are running lights turn them off for the time being.
My suspicions are that it has to do with bacteria, temperature and the ammonia, as once I finished my cycle and reduced temp and stopped adding ammonia it never returned.

This sounds a lot like my problem. No wonder my water looks so smoky. >.< I will rinse the plants and decor and do a pwc. Will doing a 50-75% water change hurt my cycle? Should I wait until the cycle is over and then do pwc a day or two before adding fish? The first fish in will be a pleco.
