After cleaning my filter with tank water... Only cleaning 2 of the 4 sponges.. I reinstalled everything and primed the primer and plugged in.. I got all these particles in my tank now must of been from the build-up from the outline.. Is this bad for the fish?? I just did water change with siphon and used the net as well. I got some of it out but not all of it.. Will this harm the fish??
 
It is fine and normal. Mine do it if they haven't been cleaned recently enough.

You can clean all the foam pads at the same time, it is the biomedia you need to only use tank water on. Other than that you can clean away.
 
Those input and output tubes can get NASTY! I had the same thing happen after a few months of not cleaning the lines where particles were blowing out when I turned it back on. I went to Home Depot and bought a soft bristle brush which was designed for cleaning vents. It's basically a bottle scrubber on a long stick. That and some bathtub water cleaned the lines really well.
