Another sump question

As many of you know, I just finished filling up my sump with LR ruble. I have about 30 lbs in there now. I have a Pro Clear Aquatic Systems 150 sump. I took out all of the bioballs and replaced with LR rubble. My question...Only about the bottom two-thirds of the rubble is actualy submerged in water. The top one-third is out of the water but is always wet because water drips from the drip tray over the LR rubble. Does all of the LR rubble need be be sumerged under the water, or is keeping it wet good enough? Could there be die off occuring in the rubble that is not submerged and causing my nitrates to climb?
