So I finally finished filling my 55 with RO water, got all the filters and power heads going, got the water up to temperature and put the live rock in. Then I threw a raw shrimp in to get the cycle going.

My protein skimmer (Coralife Super Skimmer 65) just arrived so I have to assemble it and set it up but I'm not sure if I should have it running while the tank is cycling?

You can do it. Until you have something in there making lots of "crud" you won't see much at all in the skimmer. You might not even get any foam. Put in a fish or two and then you'll start getting some foam and crud. I empty my skimmer cup into the toilet and often when I do I get cursed by the wife for using the washroom and not spraying afterwards.

Just wait a couple weeks until the tank has started cycling then put your skimmer on. But you can do it now if you want, will not make a difference either way.
