Will these go away on there own? There makin me a little worried.....

Diatoms are common in newly set up tanks and/or tanks with low light conditions. They usually disappear, at least to a great extent, once the tank matures a bit.

It's a new tank been setup for two months. But you think they will eventually disappear off my gravel?

Yes. Maintain stable water parameters and they should go away.
