Transferring filters

I'm gonna be getting another tank soon, and since I have 2 filters running on my 29 gallon(A top fin 30 and a Aquaclear 50) i'd like to save a little money and just put the top fin on the new aquarium. However, there's a problem. I have diatoms in my tank right now, and I dont want them to get in the new aquarium. Is there any way I can do a safe transfer to the new tank without it being infested, or is there a way I can kill these diatoms so I wont have to worry about the new tank being infested.

I believe distoms will get to your new tank eventually by fish if not by filter or substrate.
