I am going to use aragonite for substrate but I have left over crushed oyster shells from the DIY rock. Can I use the crushed oyster shells underneath the oyster shells?

Underneath the aragonite.

I meant underneath the aragonite.
 
you should be fine. If you're going with a DSB, it's better to have the courser substrate on the bottom and the finer substrate on top.
 
The finer sand will sift through to the bottom in time. I know I have seen it happen to both my sw and fw tanks.
