I've just bought a second hand tank with a built in filter but the system has been standing for a week without water. How does this affect the bacteria that has built up in the filter?

Dry bacteria is dead bacteria. They can go hungry and survive fine if you keep them wet and not freezing or boiling but drying out is bad news.

Yep, you'll more likely than not will have to go through the cycling process all over again.
