Clearing gravel cloudiness

Hi guys I'm a semi experienced aquarist and I just got my 2nd tank I dont have any questions about introducing fish or that stuff but my problem is that when cleaning my gravel i didn't do a good enough job and after adding water to the gravel my tank went dark brown. I know it's a waiting game but in your guy's opinions should i leave my filter on or will it clear up faster with it off? There is currently nothing in the tank and the substrate is a planted aquarium gravel (not a dirt but also not a normal gravel). Thanks for the help.
 
I'd give it a few days to settle out a bit before filtering. Also, the floating dirt and sand will be really hard on your filter impeller and magnet
