ICH and another infection?

Well, after being at 1.008-.009 for almost two weeks, the spots are still on my clown and now I can see a lot of scales that appears to be missing?! Certain areas on both the female and male clown are missing scales!!!! What other disease can this be?? Oh yea, the female's belly seems to be puffed up and there are minor scales missing from there too! Most of the patches of missing scales are near the tail.
 
How about, attempting to lay eggs and during the process in which they clean the area intended for receiving the eggs, they rubbed them off.
 
Would the scales being missing only come from external rocks/stratching? Or are there also diseases where the scale can fall (or maybe even eaten?) off?
 
C. irritans can take as long as 30 days to die off completely. There is also the chance this is not ich. Has the infestation on the fish lessened at all or is it still as dense as at the beginning of the treatment? How often are you testing the salinity? What is the alk and pH?

The conditions of the fins/scales could easily be from secondary infection. First step would be a series of large water changes with well aged SW and feeding with vitamin fortified foods soaked at every feeding time. Be sure they are high in [acronym="Highly Unsaturated Fatty Acid"]HUFA[/acronym]. Since you opted to treat in the main tank, antibiotic should not be used so hopefully it will not come to that.
