what disease does my saddled puffer has?

HI,

My new addition to my aquarium, a saddled sharpnose puffer has developed some sore grayisch spots with an white inner cirle and a small incision in the middle. He looked great two days ago and had no problems whatsoever.
The watervalues aren't the great either. ph is 7,7 and calcium is to low. so that may have contributed, but that can't be the cause of it. could this be some type of bacterial infection?

I don't have all the materials for testing available. Just a beginner with reeftanks! The nitrite and nitrate were fine. But I can't be sure about the ammonia level. Can you explain how you think the ammonia/nitrite/nitrate may have something to do with this?
 
Ammonnia and nitrites are lethal. If your reading are high than that could be a problem. A pic sure would help also.
 
A puffer in a reef tank might not be the best choice.
I agree with Mike, get some liquid tests and get us some numbers.
What else is in the tank?
How old is the tank?
...and a pic would help...
