bad water parameters, fix fast? Fish not faring well

I have a five gallon tank with a Betta fish and a green Cory.
I cleaned the tank today, did a water change and added gravel back to the tank. (I went without gravel for a while after one of my tetra got his self stuck and died, so my other fish wouldn't too.)
I also added bettafix to the water for my Betas fraying fins and removed the carbon filter. (it has coarse and biological still in place)
I noticed later my bettas eyes were cloudy and breathing heavily.
HE LET ME TOUCH HIM TOO. he never does that.
I looked it up and found it could be fungus or bad water. I figured it was most likely bad water; perhaps the gravel still had some debre in it and mixed up the nitrogen cycle.
I noticed after I looked up what could cause this that the Corys eyes seemed a bit cloudy too.
So now they are in a large Tupperware with the heater from the tank and fresh dechlorinated tap water (with bettafix).
I don't want them to stay there long, but I need to figure out for sure what is the problem.
I can't tell if the betas breathing or eyes are better yet.
how can I quickly get things in order so they can get back to the tank?
Or am I completely missing the ball?
 
They aren't eating either.
