brown stuff setteling

i have a 55 gallon tank with live rock and crushed coral in the bottom i get a lot of stuff that settles on the crushed coral and the rocks that truns it brown does anybody have any tips on how to keep this from happening or atleast from happening so fast
 
Im not following you. Typically the brown stuff you see are diatoms which are from overfeeding or silicates dumped in the tank from using tap water.
 
i only use RO water and i dont belive i am over feeding my fish
 
is it RO water or RO/DI someone could correct me if im wrong but I believe the DI stage is the stage that removes the phosphates and silicates which are the main contributor to diatoms and other forms of algae. If it is indeed an RO/DI when was the last time the filters were changed and/or the membrane?
 
i am not real sure about the water it is a friend of mine who has the RO unit
