I thought of something that might explain the constant melting. Although I don't disburb the crypts, I am tearing out the ambulia every week or twice a week to trim, and then replanting. Maybe that's enough of a gravel bed disturbance to bother the crypts.

The tank with the hygro doesn't have as bad of a crypt melt. I tear the hygro out once every two weeks since it doesn't grow as fast, and those crypts are ok. Some are melting, but not as bad as the ones in the ambulia tank.

The lucens and lutea, and the bigger wendtii, seem fine. It's the small walkerii-wendtii and the parva that melt the most. One of my nice walkerii is probably gone. I think (hope!) I see a small regrowth on the parva. That parva was so nice, and fairly big, when I got it.

So what do you think of my theory? I have already started a crypt and anubias only tank, so that gravel bed won't be disturbed. I am letting the bigger crypts in the ambulia and hygro tanks alone since they seem ok. I may add another anubias in the hygro tank to fill in the "hole".
 
Considering you use root tabs and the tank volume is small, I think your theory is certainly possible. This can be minimized by a large water change after uprooting and replanting. Setting up a slow growth tank is the perfect test, and I am excited to read/see how it turns out. Good luck!
