New sump

I purchased this sump in a larger size. I will be tossing the bio-balls & removing the eggcrate. I intended to fill that chamber with LR rubble. I have one concern though; the acrylic panal on the right side of the bio-balls has a wide slot 6"-7" above the bottom. The water that normally lies beneath the bio-balls does not move or flow. Can my LR rubble be down in the bottom without dying off?

If not; how can I remedy this situation?

From what I see in the picture the water comes in through the 2 inlet pipes and flows up and over the bio balls and down into that chamber where it mixes an swirls around then flows up over the first baffle and into the next chamber and the up and over the last baffle into the return area. The water will flow in that lower area below the bio balls. The reason they are above the water line is that is the "dry" part of the filter it exposes the water and nasties to air getting them trapped in the bio balls and then continues on through the rest of the filter. If it were me I would do just like you said, ditch the balls and eggcrate and fill that chamber with LR Rubble. You want the rubble under water as that is where your bacteria is going to do it's work.
