Should I use a protein skimmer while I am treating with copper?

Does the skimmer help to remove or break down the copper?

I don't know whether running protein while treating with copper cause anything, but it doesn't remove copper, GAC (carbon) is probably the one to remove copper with.

I can not find any reference and do not recall ever reading that a protein skimmer will remove copper. Do be aware that crushed coral will absore copper slowly and can release it back into the system as your alkilinity decreases. Once you treat with copper, you will never completely remove it from your system if you have crushed coral substrate.
If you have not yet introduced copper, i would encourage the use of malechite green & methaline blue. Quick Cure is an excellent medication for this purpose and is much more stable for your system and just as effective.
Also, depending on your fish selection, lowering your salt level to 1.017 for a period of 3 weeks can prove very effective at ridding your tank of parasites.
