Do you have male guppies? The owner of my LFS says that guppies can get aggressive to members of the smae sex if there isn't an even ratio of male to female, unless all of the guppies are of the same sex. So it might be that your larger one is trying to keep the smaller female away from her man :)

One time when I treated for Ich using Malachite Green/Blue it dyed my mollies!! They still have some greenish-blue highlights in certain places. Now I just use salt and MelaFix or PrimaFix, no more dyes for my tank
