Was your filter already cycled? If not sounds like a 50% water change may not be enough - I would retest ammonia and do another water change if it is still high. 2-4 (I assume ppm) is right out. 75% change might have been better.
Yes - you would just be moving the waste around you tank if you don't remove it. Would be like sweeping up the house and then leaving your garbage inside.
