I was trying to move our 2 black convicts into a bigger tank, when I realized there were lots of babies!

Should we seperate them or just leave them alone??
 
You can do either, the convicts will take care of the fry for 2 weeks to a month, then they might kill some off before there next batch to balance out the population. I suggest just moving them anyways and raising the fry yourself.
 
I would leave them with the fry as long as possible. Mine have cared for fry for almost 2 months ( maybe longer, but i seperated them). Others will only wait a few days after hatching. Depends on the fish.
 
i wouldnt bother moving them, convicts are like guppies, all they need is water and pretty soon youll have a tank full.... convict fry come so often they are sometimes used as feeders... they are also hard to get rid of once you realize you have too many..
