Can I now just mix this rubble/sand further down into the aragonite, so that all I can see is the aragonite on top?

The smaller sand particles will work their way to the bottom and the rubble will end up on tap again. If you don't want that look in your tank I would; 1) make a pod pile of the rubble in the back of the tank, or 2) remove the rubble.
