Can I use beach sand as my live sand. I live near the gulf and I was wondering if I could just get buckets of sand and use it in my 29 gal biocube and my 90 gal fowler

Yep. Just wash is REAL well first. I would recommend then letting it sit in a dark trash can for a week, then wash it again.

Should I get it from in the water or out of it?

The shoreline acts like a skimmer all the nasty stuff is close to the shore if you could go a mile or more out then it would most likely be safer. It is the same with water is is best to get it deep and out away from the shore.

The issue with a mile out is I was planning on saving some money for a large 1000+ tank and a mile out ur looking at 100+ feet of water and the transport of that would suck is there any other way?

Sand from a mile out yea that would be ideal but I don't think you have to. May not even be possible. like they said just wash it out really really good and should be okay.
