Another idea you may try is to increase the flow towards the substrate. Maybe angle a powerhead in the areas that it's growing. Sometimes this helps keep cyano at bay.

If it is possible to remove the piece of rock they are attached to and pull the bubble algae off with tweezers, pinching at the base where they are attached to the rock. You can also try using your fingers, but tweezers work better, IMO.
