Theres only two red dots that ive seen so far on her, and theyre really tiny, nothing like the red patch. I do have a place I could get my water tested which I'll probably be going there soon. With that patch she has been doing completely fine, eating normally and swimming around fine. I think...
Also, since I cleaned the tank she has relaxed more and is swimming around. She has been eating normally as well, no signs of sickness apart from the red patch.

The red gills and at the top fish could be lack of air. I suggest buying a bubbler, since you have a big tank now. Bubblers are actually very important, since the water does need to be oxygenated.(:
Pellets are actually not too good for the bettas, since they expand in their stomachs. I gave my bettas blood worms, brine shrimp, pellets, and flakes. My bettas love the flakes the best(:

You could try getting MelaFix for your black moor, which rapidly repairs wounds. Other than that, I agree with jlk, change your water daily with at least 30%, and you should be okay(:
