Nah, it wont hurt but the pH may swing a little.

Plants only photosynthesize when the lights are on so carbonic acid will accumulate in the water and the pH may drop by 0.2 or 0.3 after the lights are off all night and the Co2 is on.
 
Some folks off-gass the CO2 during non-photo periods by running an air pump on a timer. Or you could run a powerhead or empty filter instead. Anything to increase surface turnover.
I ran DIY CO2 for about 8 months and did not run any additional pumps, etc during the evenings. No problems with it.
 
Only problem I see with leaving it is if the tank in question is under 10g's. You'll probably gas your livestock to death in tiny tanks, so just be wary of that.
